Depending on how bad the waterspots are, they should come out. Sometimes if they are bad they can get etched into the paint and only wetsanding would remove them. Most of the time an abrassive polish willl remove them.
Yes you should clean your pads after every use and don't use different products on the same pad. You can wash the pads with Dawn dish soap by hand or throw them in the washing machine with normal detergent.
